Walkthrough
The PR adds a GitHub Actions workflow for Ruff linting and formatting checks. It updates project dependencies and Ruff configuration, and changes code across application, configuration, OpenMC tally processing, post-processing, and job execution.
Adds a Ruff workflow for pushes, pull requests, and manual runs. Updates Ruff and documentation dependencies and lint configuration. Also adjusts imports and examples.
Application and configuration handling src/jade/app/*, src/jade/config/*, src/jade/helper/aux_functions.py, tests/app/*, tests/config/*, tests/helper/test_auxiliary_func.py
Updates the GitLab connection exception handler and narrows exceptions caught in same_index. Other changes adjust dictionary iteration, validation expressions, type annotations, and associated tests.
Updates OpenMC mapping and tally iteration code. Heating tallies combine electron or positron tallies with photon tallies when particle and cell filters match.
Post-processing and job execution src/jade/post/*, src/jade/run/*, tests/post/*
Updates post-processing annotations and cleanup. Job submission uses check=False, and username retrieval occurs in template-variable replacement. Related test setup and formatting are also adjusted.
JADE-V-V/JADE#553: Both PRs change the connection-failure exception handling in fetch_from_gitlab.
JADE-V-V/JADE#555: Both PRs change the same fetch_from_gitlab failure path and define different exception behavior.
Suggested reviewers: alexvalentine94
Merge Risk: Moderate · previous review c8058
If GitLab is unreachable or times out during authentication, input fetching now raises an exception instead of returning False, so initialization or input updates can abort. Restore the requests exception handling before merging. The lint workflow hardening is a small optional improvement.

Explanation
The title "Ruff and isort on whole project" names the main change. The changeset adds a Ruff lint workflow, pins Ruff to 0.17.3, enables import sorting (rule I) in pyproject.toml, and applies Ruff formatting and import-sorting cleanups across the source, docs, and tests. The title is short and specific. It does not mention the new CI lint workflow, which is a secondary aspect.

Minor · Security & Privacy · Quick win
Restrict the lint job token and disable checkout credential persistence.
This job only reads source and runs Ruff. It does not declare permissions, so token scope depends on repository or organization defaults. actions/checkout@v4 also persists the token in local Git configuration by default. If the default scope is write-capable, the Ruff action receives more authority than this lint job needs. Add permissions: contents: read and persist-credentials: false. (github.com)

Carefully review the code before committing. Ensure that it accurately replaces the highlighted code, contains no missing lines, and has no issues with indentation. Thoroughly test & benchmark the code to ensure it meets the requirements.

Restore requests exception handling around gl.auth().
The narrowed handler does not catch requests connection or timeout errors. python-gitlab's http_request retries on requests.ConnectionError, ChunkedEncodingError, and Timeout, then re-raises them without wrapping them in GitlabConnectionError. A connection failure or timeout during gl.auth() therefore escapes fetch_from_gitlab. fetch_f4e_inputs has no try around this call, and its docstring says it returns False on failure. It now raises instead. The declared range python-gitlab < 9 has no lower bound, so the exact installed behavior depends on the version.
Catch requests.exceptions.RequestException alongside the existing handler. requests is still imported and used by requests.get.

Review comment at @src/jade/app/fetch.py at line 106:
Update the exception handler around gl.auth() in fetch_from_gitlab to also catch
requests.exceptions.RequestException alongside GitlabConnectionError, so request
connection and timeout failures follow the existing failure behavior.
