What does this PR do?

Type of change: new feature

Makes the packed chat-SFT and per-document-attention distillation setups from the Qwen3.6-35B-A3B and GLM-5.3-Flash QAD studies usable for experiments on other models. In a controlled rerun on Qwen3.6-35B-A3B (50 QAD iterations, 6 benchmarks), they scored within noise of the plain pre-tokenized blend: mean delta vs BF16 −1.30 pre-tokenized, −0.85 with per-document attention, −1.02 chat SFT with assistant-only loss. The study used out-of-tree scripts; this upstreams what they needed.

  • chat_jsonl blends can prepare data for --sft_in_batch_packing (prepare_megatron_data_blend). New optional keys:

    • tokenizer + max_length (= --seq_length): tokenize every row with Megatron-Bridge's own chat path (tokenize_chat_example, same boundary config and skipped tokens as training), in num_workers processes. Rows with no trained token left after truncation are dropped: Bridge raises on them from a dataloader worker, mid-run.
    • loss_mode: matches --sft_loss_mode.
    • pack_max_tokens: write each split as pairs of at most that many tokens (two-pointer, longest with shortest; pairs shuffled with seed). With --mbs 2, Bridge's in-order sampler packs rows (2k, 2k+1) into one micro-batch at any DP size. Without pairing, two random 32K rows make a 64K pack, whose fp32 logits OOM on large-vocab models.
  • distill.py --document_boundaries (pre-tokenized or mock data, --mbs 1, --cp_size 1): gives each EOD-separated document of a window its own THD segment, so attention, positions and linear-attention state restart per document. It wraps GPTDataset.__getitem__ to add cu_seqlens_q / max_seqlen_q, which Bridge's GPT step turns into packed_seq_params. Megatron-Core's newer inter_document_masking emits a padded cu_seqlens that Bridge's step does not trim, so it is not used here.

  • examples/megatron_bridge/requirements.txt pins flash-linear-attention>=0.5.2. On packed (cu_seqlens) input, FLA's Gated DeltaNet chunk_gated_delta_rule disagrees with running each sequence alone and is not reproducible run to run, for teacher and student alike. Random-input check, packed vs per-document:

FLA worst error (of output max) tokens off by >1% reproducible
    0.4.2 (nemo:26.08) 33% 8.4% no
    0.5.0 63% 10.9% no
    0.5.1 59% 14.2% no
    0.5.2 0 0 yes

KDA (chunk_kda) is correct on all of them, within bf16 rounding. Unpacked training is exact on every version. The requirements file carries a TODO to remove it once the examples move to nemo:26.10 (which ships 0.5.2).

  • Docs: packing guidance and the FLA note in the Megatron-Bridge README, the new keys in MEGATRON_DATA_PREP.md, and a CHANGELOG entry.

Usage

# chat_jsonl blend for distill.py --sft --sft_hf_dataset <dir>/train.jsonl --sft_in_batch_packing --mbs 2
output_format: chat_jsonl
target_samples: 2_200_000
tokenizer: Qwen/Qwen3.6-35B-A3B
max_length: 32768
pack_max_tokens: 33280
sources: [...]
python -m pip install -r examples/megatron_bridge/requirements.txt # nemo:26.08 only
torchrun ... distill.py --data_paths ... --document_boundaries --mbs 1

Testing

Ran in nvcr.io/nvidia/nemo:26.08 (the CI image) on 2x RTX 6000 Ada:

  • tests/gpu_megatron/torch/utils/plugins/test_prepare_megatron_data_blend.py: all pass. New tests:
    • test_chat_blend_drops_untrainable_rows_and_pairs_the_rest: end to end, rows truncated past max_length are dropped and every remaining row is paired.
    • test_pair_rows_pairs_long_with_short_under_the_cap: the pairing rule and the drops.
    • New invalid-config cases.
  • tests/examples/megatron_bridge/test_distill.py:
    • test_distill_llm_hf_export now runs with --document_boundaries: 2 training iterations with mock data at seq 2048. Mock token ids are (arange + 1) % vocab_size, so with the tiny model's 128-token vocab the EOD id recurs every 128 tokens; measured, each window trains as 17–18 THD segments with positions restarting at each EOD.
    • test_document_boundaries_cu_seqlens (new, CPU): cu_seqlens_q/max_seqlen_q for EOD mid-window, as the last token, as the first token, and no EOD. Fails if the + 1 or the last-token filter is removed.
    • test_document_eod_id (new): the boundary EOD is the student EOS, and data tokenized without --append_eod is rejected.
  • The full tests/examples/megatron_bridge suite with requirements.txt installed (FLA 0.5.2; torch and transformers untouched), single GPU as in PR CI: 101 passed. This includes the Qwen3.5-MoE-VL (Gated DeltaNet) QAD and pruning tests.
  • num_workers 4 vs 1 give identical token counts.
  • The equivalent out-of-tree scripts produced the GLM-5.3-Flash sft32k data (2.2M rows) and the Qwen3.6 isolation arms on 128 GPUs.

Not run: multi-node, or --document_boundaries on a Gated DeltaNet model in CI (needs FLA 0.5.2 there; arm B ran it at 32 nodes).

Follow-ups, not in this PR:

  • ModelOpt's vendored GDN state-quantization kernel requires exactly fla-core==0.5.1 (dev-fla extra), a version that is wrong on packed input. It should move to 0.5.2. Megatron-LM main also pins flash-linear-attention==0.5.1.
  • Megatron-Bridge's DirectSFTDataset keeps every row as a Python dict on every rank (~150 GB RSS per rank for 4 GB of jsonl), so large chat-SFT runs still need per-job row windows. The fix belongs in Megatron-Bridge (feat(data): load direct-HF SFT rows lazily from the memory-mapped dataset NVIDIA-NeMo/Megatron-Bridge#6590 adds a lazy, memory-mapped row option).

Before your PR is "Ready for review"

  • Is this change backward compatible?: ✅ (new optional keys and flag; chat_jsonl configs that set tokenizer without max_length were already rejected)

Summary by CodeRabbit

  • New Features

    • Added document-boundary attention support for distillation with pre-tokenized data, including EOD-based attention boundaries and position resets.
    • Added options for configuring tokenization, sequence length, packing, worker count, and loss mode when preparing chat JSONL SFT data.
    • Chat rows without trainable tokens after truncation are filtered out; optional packing pairs rows within the configured token limit.
  • Documentation

    • Added guidance for document boundaries, SFT packing, MoE distillation, and packed-data workflows.
    • Documented the minimum flash-linear-attention version required for packed Gated DeltaNet distillation.
  • Tests

    • Expanded coverage for document-boundary distillation and chat-data validation, filtering, and packing.

…on-Bridge distillation

- chat_jsonl blends: tokenizer/max_length/loss_mode drop rows with no trained
token; pack_max_tokens pairs rows for --sft_in_batch_packing --mbs 2.
- distill.py --document_boundaries: per-document THD segments for
  pre-tokenized data.
- examples/megatron_bridge/requirements.txt: flash-linear-attention>=0.5.2,
since earlier versions compute packed Gated DeltaNet wrongly (nemo:26.08
  ships 0.4.2).

Explanation

No stated security anti-pattern was introduced. The changed Python code adds no torch.load(..., weights_only=False), numpy.load(..., allow_pickle=True), external-input eval/exec, or # nosec. New tokenizer loads do not hardcode trust_remote_code=True; the distillation path passes the caller-controlled flag, and the blend-preparation path uses Transformers' default. 367-368: 🩺 Stability & Availability | 🔵 Trivial | 💤 Low value

Use a spawn-safe pool, or confirm fork is safe here.

mp.Pool uses the platform default start method. With fork, workers inherit the parent process state, and the parent may already hold CUDA or tokenizer thread state. Hugging Face tokenizers can warn or deadlock after a fork when the parent has used them in parallel. In this flow the parent has not yet loaded a tokenizer, so the risk is low. Consider an explicit mp.get_context("spawn") for predictability.

Assert the document-boundary metadata directly.

test_distill_llm_document_boundaries only checks checkpoint creation. A regression that collapses the EOD boundaries into one cu_seqlens_q segment can still pass. Add a focused fixture for _add_document_boundaries() that asserts both split cu_seqlens_q and max_seqlen_q.

would be great if we can upstream all this to megatron's tokenization script

…the HF-export one

NullTokenizer's EOD defaulted to vocab_size - 1, which pre-tokenized data never
contains, so --document_boundaries never split a window. Pass the student
tokenizer's EOS (what --append_eod writes) and fail on data whose first document
does not end with it. Run the document-boundary distillation inside
test_distill_llm_hf_export instead of a separate end-to-end test.

Assert the document boundaries produced by this test.

This run checks that distillation and export complete, but it does not check the THD segments. The new test_document_eod_id checks EOS selection, not segmentation. A regression that leaves a window unsegmented could therefore pass both tests. Add a focused assertion for cu_seqlens_q and reset position IDs on a window containing an EOD token. Bot review (bedrock-claude-opus-5-5) — DM the bot to share feedback.

Nudge: the code looks correct and it is within budget (~160 core lines). But no test checks the cu_seqlens that --document_boundaries produces. The e2e run only shows that training completes.

Needs action:

  • Add a CPU unit test for getitem_with_boundaries in distill.py. Cover EOD mid-window, EOD as the last token, EOD as the first token, and no EOD at all. Assert cu_seqlens_q/max_seqlen_q (see inline).
  • Fix the PR body's Testing section. It names test_distill_llm_document_boundaries, but the diff adds --document_boundaries to the existing test_distill_llm_hf_export instead. The 32–34 segments per window also don't fit the comment that mock documents are 1–4095 tokens.
  • Confirm that adding flash-linear-attention>=0.5.2 (MIT) to the new examples/megatron_bridge/requirements.txt follows the CONTRIBUTING.md guidance for new pip dependencies.

No action needed:

  • Design check: this extends prepare_chat_data_blend and distill.py and adds no new subsystem. The PR body explains why the GPTDataset.__getitem__ wrapper is used instead of Megatron-Core's inter_document_masking.
  • The edit to test_distill_llm_hf_export is justified. Its assertions are unchanged, and the plain --use_mock_data path is still covered by test_distill_validate_only, test_distill_vlm and the puzzletron test.
  • I traced _pair_rows and it is correct; test_pair_rows_pairs_long_with_short_under_the_cap matches the greedy rule.
  • The imports inside functions in prepare_megatron_data_blend.py are justified: they load optional Megatron-Bridge dependencies and initialise the pool workers.

@cjluo-nv On the flash-linear-attention>=0.5.2 requirement: FLA is MIT-licensed, so under CONTRIBUTING.md's "Adding a new PIP dependency" it needs no extra justification or setup-codeowner sign-off. It is an example-only requirement in examples/megatron_bridge/requirements.txt, not a library dependency, and can be dropped once the examples move to nemo:26.10, which ships 0.5.2.

Bot review (bedrock-claude-opus-5-5) — DM the bot to share feedback.

LGTM: every concern from the last review is fixed in the diff. A human still has to sign off on the changed existing test and the new example dependency.

Needs action:

  • Sign off on two things. First, the justified edit to test_distill_llm_hf_export: it now runs --document_boundaries at seq 2048 and its assertions are unchanged. Second, the new example-only flash-linear-attention>=0.5.2 (MIT) requirement in examples/megatron_bridge/requirements.txt.

No action needed:

  • ✔️ Resolved since the last review:
    • The new CPU test test_document_boundaries_cu_seqlens covers the boundary math. It checks EOD mid-window, EOD as the last token, EOD as the first token, and no EOD. I traced all four expected cu_seqlens and they are correct.
    • The PR body's Testing section and the test comment now say 17–18 segments per window, because the mock EOD id recurs every 128 tokens.
    • The FLA license question: the author confirmed it is MIT and an example-only requirement.
  • The EOD-id mismatch CodeRabbit flagged is fixed. null_tokenizer_eod_id now comes from the student EOS, and test_document_eod_id covers it.
  • The design is unchanged from the last review: it extends the existing scripts and adds no new subsystem. The idea of upstreaming into Megatron's tokenization script is future work.
  • Core logic is about 160 lines, well under the 500-line budget. I read the tests but did not run them.

🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Make pack_max_tokens use Bridge’s effective packed lengths.

When --sft_in_batch_packing runs with cp_size > 1, _sft_length counts the full input_ids, but Bridge packs input_ids[:-1] and pads each row to 2 * cp_size. For example, producer lengths 6 and 4 pass a cap of 10, while Bridge can pack them as 8 and 4 tokens, totaling 12. This violates the documented “at most” limit.

Compute the pairing lengths from the same effective representation as Bridge, including final-token removal and per-row alignment. Pass the alignment multiple used by distill.py into the preparation configuration. Subtracting one token alone is not sufficient; no consumer change is required.

🩺 Stability & Availability | 🟡 Minor | ⚡ Quick win

Reject --sft_in_batch_packing with --mbs 1.

--mbs defaults to 1, but Megatron-Bridge requires micro_batch_size > 1 for GPT-SFT in-batch packing. The current validation accepts --sft --sft_hf_dataset ... --sft_in_batch_packing and later enables Bridge packing, so the command reaches Bridge and fails during setup instead of starting training.

@coderabbitai On the three outside-diff comments:

  1. pack_max_tokens with --cp_size > 1: documented in MEGATRON_DATA_PREP.md (2d6c33a). Per-row CP padding can push a pair past the cap by under 2 * cp_size tokens per conversation; nothing downstream enforces the cap, so this is only memory headroom.
  2. --sft_in_batch_packing with --mbs 1: Megatron-Bridge's ConfigContainer.validate() already raises "micro_batch_size should be greater than 1 when using enable_in_batch_packing=True" before any model is built, so a second check here would duplicate it. The flag also predates this PR.
  3. EOD on every document: --append_eod applies to a whole tokenization run and each prefix is checked separately, so the first document catches the real failure (data tokenized without --append_eod). Checking every document would read each full .bin at startup on every rank.

Honor loss_mode: full during row selection.

loss_mode="full" trains all non-skipped input tokens. However, _to_chat still rejects every row without an assistant turn before tokenization. A valid system/user-only row is therefore dropped or reported as source exhaustion. Pass loss_mode into the conversion path and only require an assistant turn for assistant and last_turn, or reject full explicitly. (raw.githubusercontent.com)

Re-raise Bridge configuration errors.

tokenize_chat_example uses ValueError both for a row with no matching loss span and for configuration failures. The broad handler converts missing chat-template support into length 0, so the caller drops every row and may raise a misleading split error. Suppress only Bridge’s specific no-loss-span error; re-raise other ValueError instances.

…setup errors

With loss_mode: full, Megatron-Bridge trains rows without an assistant turn,
so the chat blend keeps them. Only Bridge's no-loss-span error marks a row as
untrainable; other ValueErrors (e.g. a tokenizer without a chat template)
would have dropped every row and are raised.

@coderabbitai Re the two outside-diff comments on modelopt/torch/utils/plugins/prepare_megatron_data_blend.py, both fixed in 17964ed:

  • Honor loss_mode: full during row selection: loss_mode now reaches _to_chat, so full keeps rows without an assistant turn. full is also part of the cached parts' key, so switching to it re-selects the rows (caches built with the default stay valid).
  • Re-raise Bridge configuration errors: _sft_length now returns 0 only for Bridge's "did not match any loss-contributing spans" error and raises any other ValueError, so a setup error (e.g. a tokenizer without a chat template) fails instead of dropping every row.

Tests cover both: a user-only row kept under full, a loss_mode change re-selecting cached parts, and a setup error raised by _sft_length.
