This PR includes the addition of the Serpent II Monte Carlo code.
Processing is handled by Serpent tools, available on PyPi. Consistent with OpenMC, onus is on the user to have installed in their environment. Other logic also follows OpenMC implementation.
Currently only the Sphere is available in Serpent and likely needs revisiting. The tests are currently built around the Sphere with mock output data.
Summary by CodeRabbit
New Features
Added support for preparing and running Serpent simulations, including Sphere benchmarks and library-aware input configuration.
Added Serpent results processing for detector tallies, including neutron and photon data.
Added Serpent cross-section library configuration, with optional photon-data settings.
Bug Fixes
Improved handling of simulation results and plotting data to avoid unintended changes to source data.
Documentation
Updated installation guidance for supported Python versions and optional dependencies, and expanded Serpent setup and configuration instructions.

Walkthrough
This pull request adds Serpent input generation, run support, and raw-output processing. It updates Python and dependency configuration, documentation, and CI. It also changes dataframe handling, adjusts sphere and D1S input generation, and adds a timeout and exception handling for GitLab authentication.
Python now requires 3.11 or newer. A bounded docs extra replaces the separate documentation requirements file. Serpent library settings include an xsdata path, suffix, and optional photon-data directory. CI and setup guidance include Python 3.14, Windows, and Serpent dependencies.
Serpent input and run generation src/jade/helper/serpent.py, src/jade/run/input.py, src/jade/run/benchmark.py, src/jade/resources/default_cfg/benchmarks_pp/raw/serpent/Sphere.yaml, tests/helper/*, tests/run/*
Serpent input utilities parse and edit cards, translate numeric nuclides, and extract detector bins. Input adapters generate Serpent and sphere inputs. Serpent runs build commands and configure SERPENT_ACELIB.
Raw processing selects SerpentSimOutput for Serpent runs. The parser reads result and optional detector files and exposes tally data, comments, numbers, and version information. Processing skips Serpent benchmarks when serpentTools is unavailable.

Summary
Dataframe and plotting behavior src/jade/post/{excel_routines.py,manipulate_tally.py,plotter.py,sim_output.py}, tests/post/test_plotter.py
Post-processing stores transformed dataframe results without in-place changes. Dose-contribution plots use indexed copies, and x-axis label updates set tick positions first.
Sphere material and D1S input corrections src/jade/run/input.py, tests/run/test_input.py
Sphere material headers preserve separate comment lines. D1S irradiation daughters are derived from generated reactions, and specified daughters are parsed directly.

Merge Risk: Low · previous review 5902b
The new Serpent support looks mergeable. Two small robustness fixes are worth making: handle GitLab errors after authentication, and preserve the x-axis limits when shortening C/E plot labels.

before calling set_xticks and restore them immediately afterward so ticks

Handle GitLab errors after authentication.
gl.projects.list() and project.repository_archive(...) execute outside the exception handler. A GitLab error from either call can propagate through fetch_f4e_inputs() and abort first-time JadeApp initialization when an F4E token is configured.
This gap existed before GITLAB_TIMEOUT was added. Connection failures could already escape, so the timeout changes the wait limit but does not materially introduce this failure mode. Downgrade this finding from major to minor.

Review comment at @src/jade/app/fetch.py at line 98:
In fetch_f4e_inputs, handle GitLab errors from gl.projects.list() and
project.repository_archive(...) so they do not propagate and abort
initialization; log the fetch failure and return False, while preserving the
existing behavior for a project that is not found.

Preserve the x-axis limits when fixing ticks.
When CEPlot uses xscale="log" with shorten_x_name, get_xticks() can return ticks outside the current view. set_xticks() then expands the view to include those ticks, which can add empty decades and compress the data. Restore the limits after setting the ticks.

Review comment at @src/jade/post/plotter.py at line 1181:
In the CEPlot tick-update flow, save the current x-axis limits before calling
set_xticks and restore them immediately afterward so ticks outside the visible
range do not expand the view.
