fix: refactor: one module owns the /api/v1 paths used by ai-entry, index-build and the manifest - #659

…aths SITE was declared in 9 places and ai-entry, index-build, the manifest writers, the MCP server and endpoints.json each spelled api/v1 URLs by hand. API, API_DIR, API_PATHS and apiUrl live in src/cli/agent-guide.ts; manifest --check reports no drift. Fail before: the new api-paths test fails (missing exports, then 1 hand-spelled path); pass after: 115 related tests. Closes #652
